I have a user experiencing the exact same problem. Whenever he tries to set the browser manually, all the application files are greyed out for him.
I've compared his system to my own (it works fine for me) and they are, as near as I can determine, exactly the same. Same version of OS X, same version of Notes (6.01) and so on. I thought it might some kind of file/folder access rights issue on the Mac itself, but he swears that there's no such restrictions on his machine.
